We are going on a three week bike trip from Munich to Budapest. We are passing through Vienna, and I've never been there. I know there are personal walking tours, personal biking tours and hop on hop off bus tour. Does anyone have a recommendation as the best way to tour Vienna? We have two days there.

For me, hop on hop off bus tours are not flexible enough, you must stay to the given routes, some stops are not even close to the sights I want to see.
It is much better, and faster, to use public transport in Vienna, which is everywhere available and easy to use.
I have never considered a personal biking tour. My impression was that in Vienna there is a certain tension between the people driving cars and the people riding bikes, lack of strict separation of these two groups.

You might look at Airbnb tours - we did two in Vienna (appr 3 hrs each) that were quite fun and informative and a little off the beaten track.
