Cesky Krumlov would be one option. Or Brno which is on the main rail line between Vienna and Prague.

We just did a similar trip last fall. I can suggest several options.

Since you have several nights in Vienna, I would take a day trip to Bratislava. You can take the train over first thing in the morning and train back in the evening. While there, we did a tour with authenticslovakia.com. We took the Post-Communist Bratislava Tour and it was excellent! We did the four hour tour and I can't say enough good things about our guide. It was a day well spent. I learned so much. I am sure their other tours are just as informative and fun. Bratislava is great to just walk around and enjoy the great food, beer and people.

If we had had more time, we would have liked to take a day trip up the Danube to the Wachau Valley to Krems and/or Melk.

We took the train to Sopron, Hungary (because we had family there) and it would make for an excellent day trip as well.

We took the train from Vienna to Prague. We stopped in Brno for two nights. There were few tourist there. It is a college town but the old town is beautiful and fun. We were there on a weekend and enjoyed a burcak (young wine) festival in the town square as well as Spilberk Castle and the Capuchin Crypt and Church. If you have a car, you are very closer to the Moravian Karst caves on the Punkva River. We were sad that we didn't have transportation to get there. The Villa Tugendhat is in Brno, but you need to make reservations before you go.

If you have any questions on what we saw, please contact me and please enjoy your fantastic trip
