We have a flight arriving in Frankfort on Condor arriving at 11:55am and are considering taking a separate flight from Frankfort to Rome on Lufthansa departing at 1640.
Will we have enough time to get through Customs, get our bags and then return through Security to a Lufthansa 1640 flight?

Sound like plenty of time (4¾ hr), to me, to make the connections, even if you have to go out of security to get and recheck you luggage, IF your flight from the US (?) is not too late arriving.

And, of course, you flight from the USA arrives. We have done what you have proposed a number of times with a wide arrival window of at least 4, 5 hours. Then about five years ago our flight on Lufthansa was cancelled as we sat on the runway firing up the engines to go. Took two days to get re-booked and, we lost our on going airline tickets. There is always some risk when flying on independent tickets. We are now a bit more careful.

Customs is just a walk through. Immigration/Passport Control could take awhile.
